The  first time he sees them is completely innocent and unintentional.

She had been at a found-raiser when they’ve been called in, still with a cocktail dress and high heels . So, first thing as soon as she had entered her office, hours later, she went to her  couch, and removed the shoes, massaging her  feet to try to ease the pain.

Jane  entered in that instant,  his eyes falling on her feet and her polished (red) nails. He gulped down a mouthful of saliva, his eyes getting a faraway look. He looked broken, his mind trapped in the past.

The second time is still innocent enough.

They had walked for over half an hour after that they car had stopped, and even if her feet didn’t hurt, she still felt some discomfort.  As soon as she sat on the bed, she started massaging her feet, but this time he sat at her side, and took her feet in his hands, massaging them.

His smile as he did so was a grimace, as he saw that she wasn’t wearing any nail polish; he felt he  knew why she didn’t any longer, despite liking it.

She was doing it for him.

The third time she is actually asking him to, but is very innocent.

They had worked a case very hard, spending hours running from a  place to another, to interview every possible witness and person of interest, and they hadn’t stopped for a single minute.  At the end of the day, she was so tired that when he sat on her  couch, she took off shoes and socks, and moved her feet in his lap, pretending to be massaged.  He smiled and kissed her small feet, not thinking about the (lack of) nail polish.

It didn’t bother him any longer.

The fourth time is very intentional, and he has never been that scared.

They had been dating for a while, despite Red John being still free, but they had reached a point where they couldn’t deny their feelings any longer.  They had kept it quiet, but the killer had found out. One evening, Jane had found a smiley face and no trace of her body. Lisbon had been taken, and when they found her in his Malibu home, with bare feet and red nails, he thought she was dead.  

But Teresa was a fighter, and she survived against all odds.

The fifth time he is the one asking her to see them.

After Red John, Lisbon  was scared that Jane was now going to vanish, so she kept him at arm’s length, but he kept pushing her to took him back in.

But one evening, he took off her shoes, and  started to apply blue nail polish on her feet, smiling sad, telling her that it was because she liked it. She cried, and kissed him, deciding that yes,  she could take him back, if he was ready to sacrifice his own happiness, and erase such a taboo, for her

This was interesting. I'd never thought about what Jane's reaction to painted toes might be, though ti something that I could see bothering him given the way his wife was found and all. Nicely done.

yep. and could you belive it took me YEARS to actually write 500 words? I was so obsessed with Jane seeing polished nails...it was onme of the first ideas I got for a mentalist fanfic, but back then it seemed so weird, I buried it, and now... done.
